I'll try to be brief. I played when the game launched, I had a fun little original series enterprise and shuttlecraft pet and I think I got to rank of commander or lt. commander. now I admit I didn't get deep into the game, It didn't hook me very good. Lately I've been watching a bunch of trek and wanted to play some more.
Downside, I couldn't find a way to activate my old account! I had to create a new one, fine since it's free and all but I would'v elike to sorta pick up where I left off. Anyone have any suggestions or info about this?

If you haven't logged in since Cryptic was bought by Perfect World, you have to make a Perfect World account and use that for your log in info. I don't think STO takes your old credentials anymore.
Anyway, refer to this information here. This may be the problem.
What Cacaphony said; it's likely your problem.
You might find some value in starting all over anyway, though--a handful of the first missions have new rewards, like the initial Azura mission where you can now get a "summonable" trade freighter as a reward. Didn't exist at launch. It's also handy for relearning your abilities, many of which have been tweaked or nerfed thoroughly since the beginning. Since the Sirius/Regulus sector missions are so easy they go by quickly.
