Anarchy Online does technically have city-building, but, as far as I know it is just some additional content for the most hardcore of AO crafters and clan-enthusiasts that have been playing the game for a long time. It is not the game's focus or anything even approaching an intregral part of the game. It's also lacking the RvR/Sieging that the OP is looking for.

Actually, no city building in DAOC, you take control of pre-existing keeps.
EVE sort of has it in terms of player owned stations and of course, bases in 0.0.
AOC has most of what you ask, but no faction wars.
WAR has the RVR and sieges, but again, I think taking over existing keeps is more the focus.
Lineage 2, again, control existing castles, no RVR, but mad fighting for control of castles.
City of Villians had guild halls (corp halls?) that you could build and defend from others.
ROM supposed to add guild castle sieges this year, no RVR, and lets guild build/maintain said castles.
Looks, like atm, DF is the only game that really has all of your requirements.
Assuming that a smoothly functioning, well rounded game isn't one of them.

Shadowbane has it all and is a good game. I don't know how the population is doing though.
sounds like AO to me, you can build citys way later in the game

Darkfall doesn't have RvR it just has guild wars, but yes it does have the rest of what you're looking for.
